For the 3D rotating UMAPs on this website, we use the deck.gl library. The static renderings of 3D rotating UMAPs and other animations of 3D+t microscopy data were made using the napari viewer and in particular the napari animation plugin. We also used spimagine for some of the microscopy renderings. Some of the figures, and all images of zebrafish embryos and larvae on this website, were created with BioRender. Manual curation of cell tracks was done using mastodon. Some of the scRNAseq analysis was done using scanpy.
